I am not sure what you mean by "remove the holes."

My best guess is that you are asking advice on how to minimize clipping (when what is beneath the mesh/layer pokes though).

Clipping occurs at the mesh level.

If you are seeking advice on creating your own meshes (and avoiding clipping thereon), you will get a much better response in the 3D Developing section of the forums.

If you are seeking advice, as a texture artist, on disguising clipping that occurs with meshes that you derive from, then I can offer some advice on that.

Whenever possible, make any and all under-layers look like the visible layer (where the visible layer covers them). This includes the body layer. The body layer is not just for MCG...it's a useful tool to disguise clipping. If you cannot match the texture to the visible texture, then at least (where the visible texture covers) paint it a similar color as the visible texture. This will make the clipping less noticeable.

Of course, if the clipping is really bad, you might just want to find a better mesh.
